After all the markers went missing up on second loading, all my new markers remained after I saved the map again.

EDIT:
It seems to be an issue with making a copy of a already complete map and making changes to that copy. Even if I change the file names correctly and open the lua file to set the file paths & names accordingly, upon first loading and saving the map without changes the original markers and all the other stuff are gone.
I now tried to modify a copy of the original twin rivers map.
