On t1, cybran frigates are the best, but closely matched with seraphim. However, seraphim submarines are weaker than the others. So on t1 cybran is the strongest.
On t2, seraphim destroyers are extremely strong with micro & they can become strong submarines when facing frigates (so they are the only destroyer that can beat frigates). Seraphim cruisers are also extremely strong. This time cybran is second, with its great destroyers and cruisers that can participate in navy battle, and stealth. There is one weird thing on t2 though: aeon can beat seraphim with t2 submarines. Seraphim destroyers are weak torpedo wise, and t2 submarines can beat them mass for mass. However torpedo launchers/bombers will make your life difficult.
On t3, it's a match between seraphim and uef. UEF has the battlecruiser, great battleships with big AOE and range. However, seraphim has the t3 submarine which is pretty much only counterable with torpedo bombers, and even that is hard because of the massive AA on them (and once t3 mobile shields come in that becomes impossible). Seraphim also has quite good battleships. They aren't the best for fighting, but you do get a free nuke launcher on them.
Aeon has the option of going t3 torp bomber "navy", which is also quite strong. For t2 torp bombers in deep water aeon torp bombers are the best because they ignore antitorpedo, but in shallow water they don't drop well. UEF and cybran have good all round torpedo bombers. Sera torpedo bomber sucks because it often fails to do any damage. I have no idea why though, according to the DB they have the same stats as UEF. Generally your best bet is a ton of frigates + destroyers (if you are on t2) or + battleships (if you are on t3) or t3 submarines if you are seraphim.
Cybran navy is very susceptible to air because they have no AOE navy AA and no shields. You better get a big advantage by the t2 stage, or you'll probably lose.
Then you also have the t1 hover land: aurora and zthueey and t2 hover land for all factions except cybran, and t4 navy for uef and aeon, but generally these are not that great for navy fights.
