When I watch shoutcasts I don't always see players surrounding factories with pgens and sometimes I see factories built next to mexes. Can I ask if it is worth doing this over building pgens in a safer line, and having mexes surrounded by mass storage?
It depends on the map, but yes it's a good idea to build e.g. energy next to a factory. But if you know that this factory will be your T2 factory, so you need more space for engies. It's something else with mass extractors. It's good to get the bonus between a mass extractor and a factory on a little map, but if you play setons e.g. then you should surround the mex with storages.

Are you saying that if the factory is going to be T2 I shouldn't put pgens around it so the engies have more space? I would have thought the opposite, considering that the energy drain from upgrading and producing higher tech units would benefit more from adjacency
Adjacency bonus applies only on factories. Not engies assisting it.
You are right with uprgading, though. Thats why you often see good players (or not lazy players ) building pgens around T1 mexes - makes it cheaper to upgrade them.
It's a huge problem when the factory is surrounded by power generators and a lot of engies (100 or more). No land unit will find the way out. On the other hand you can build more factories and tech them, so you don't need to assist them with engies.
