1. Ordinary way: load units, then click unload where you want to bring those units. You can click unload with shift before the units are loaded.
2. Set up a ferry route from a transport, put units on the ferry or put a factory on the ferry.
3. Assist the factory with the transport. When a unit is finished the transport will bring it to the rally point of the factory.
4. Select a group of units together with a (group of) transports, and click unload. The transports will load the units and unload them at the specified location.

These are all the ways I know of that you can use transports. Does anybody know another way?

Select units and transports and issue a move command. Transports will automatically pick up units and move them there.

Wait, you sure? I swear I've moved transports and unit before at the same time (/me *goes to test)

Ooops, Vee's #4 option is the correct one, could have swore it was just a move command, but just tested it, it is the unload command.

2. You can also have landfactories assist the ferry route, and all units coming out will go wait to be ferry to designated location.

3. Also, you can select already built transports, and give an assist command to the Ferry Marker, and they too will assist in that ferrying task.

[VoR]Aulex:
does the factory initate thecommad?
[VoR]Com:
... I was imagining it as having some random button somewhere that just acts like the "ferry" button on the transport
[VoR]Com:
No idea where to put the actual "button" tho
[VoR]Aulex:
so basically and correct me if i'm wrong, you just want to add a button that can initiate a ferry command in another place besides for the transport
[VoR]Com:
Probably would make sense to have it in the Airfactory UI tho...cant imagine it fitting anywhere else
[VoR]Aulex:
because everything else i believe is already in the game
[VoR]Com:
Besically I want to que up my transports work, before I even have a transport.
[VoR]Aulex:
ok
[VoR]Com:
So that, when I make the plan to transport shit, I dont have to come back to spend the apm 2 or 3 more times.
[VoR]Com:
like, idle engies - they get directed
[VoR]Com:
If I have idle, and I dont know where/what why, ill just hold alt and right click somewhere.
[VoR]Com:
...When I really wanted them waiting for a transport... not each picking a direction and fanning out ;s
[VoR]Com:
time wasted and time spent is all I was thinking
[VoR]Com:
I thought of it when I saw someone rangebuild to get on a spot where your normally do that, or transport - And it got me thinking... The real reason why people do that, is because its easier to make happen - even if they didnt want a land factory in that irrelavent place, it's still easier!
[VoR]Gorton:
actually the ability to set up a transport line
[VoR]Gorton:
and then assigning transports to that line
[VoR]Gorton:
would be super awesome..
[VoR]Aulex:
it's already implemented
[VoR]Aulex:
the only thing that isn't
[VoR]Com:
Is doing it before the transport
[VoR]Aulex:
is making a ferry command without a transport
[VoR]Com:
Yes I know
[VoR]Com:
So when you start to build a transport, you Always have to come back to it to micro its load/ferry
[VoR]Com:
...But once you have the first one, you can set an assist command with the air factory, and every next transport will do the same ferry order

Be able to create the Ferry marker without having a transport to initiate the command.
Then you would be able to tell the factory to assist that FerryMarker, and have units waiting for the transport to finish, grab unit(s), and bring to indicated place. (maybe even get more fancy and have a UI for determining what gets place where, but needlessly excessive and probably way more work)
