I have also noticed that the rendering thread is a lot more active than the sim thread.

Process Monitor shows a lot of FAST IO DISALLOWED errors always from the operation: FASTIO_NETWORK_QUERY_OPEN.
It also appears that this operation tries to look for files in paths that do not exist.

It appears that FA keeps looking for files in C:\Program Files (x86)\THQ\Gas Powered Games\Supreme Commander - Forged Alliance\
instead of the gamedata folders from FAF and from the above directories.

When FASTIO_NETWORK_QUERY_OPEN fails to find a file it continues to try to find the same file in other folders before stopping for some reason

Also FASTIO_NETWORK_QUERY_OPEN never appears in a fresh windows 7 install with only FA and FAF installed.

Replay log is here: http://pastebin.com/9Knuz3je

Do not spend too much time trying to figure this out, but if you know why I am a dumbass and how I broke my pc please let me know. I am quite certain I didn't use to have this issue.

It appears that my network driver is bad or something else is wrong. I was able to almost completely eliminate this issue (and drastically improve stuttering), by doing the following in the network adapter device settings:
flow control: disabled
interrupt moderation rate: extreme
adaptive inter-frame spacing: enabled
