I've cleared the game stats databases and it seems to goes smoother now. MySQL probably had some performances problems with really big tables.

The result is that older replay than today can't be found in the replay vault anymore.
But all replays are still there and available if you know the game uid.

No idea.

As I have no clue and no time, FAF might goes down indefinitely next month, until I have time to investigate again.

hmmm when faf went back up it said i was already logged in... and told me to relog,

i did and it worked.

maybe this is related somehow? :/
