Okay it looks like it was linking to my old retail supcom data, deleted that. I just reinstalled FA and FAF, and I logged on first time and tried to host a custom game and it's asking me to choose the FA installation I want to use.

No it's not.
In your logs:

It's not a steam path.

Right click on FA in steam -> properties -> local files -> verify integrity of game cache

This will check if there are any errors/missing files etc in the game files

Seeing that, I would say that your FA installation is corrupted somehow.

tried to host a game, it gave me the error under replay below

Clicked Galactic War, updated, restarted computer, tried to host a game, same error
