Another useful idea (but I'm not sure how easy it is to implement) is to have the Atlantis come complete with it's own wing of aircraft, and have the cost of these aircraft added to the cost of the unit. Or perhaps, a persistent wing of combat drones which auto-deploy and assist the ship when surfaced. They would be targetable, and replenished in exactly the same manner as engineering station drones.
